The Department of Biology and Environmental Science is part of the Faculty of Health and Life Sciences. The research activities within this multidisciplinary school include the areas of Biochemistry, Biotechnology, Biomedical Sciences, Organic Chemistry, Marine Ecology and Microbiology.

The Marine Microbiology research group in Kalmar seeks a research engineer for development and documentation of genetic barcode and meta-omics annotation workflows.

Project title
Developing workflows for genetic data for Biodiversity Atlas Sweden

The project
With the aim of improving the available infrastructure for research in biodiversity in Sweden, Linnaeus University (LNU) participates in the VR infrastructure "Biodiversity Atlas Sweden" (BAS) project together with several Swedish universities and institutes. The project is led by the Swedish Natural History Museum. LNU's responsibilities lies in integrating microbial genetic data in the BAS infrastructure. Primary tasks for the candidate will be to streamline data submission to the European Nucleotide Archive (ENA) and prepare genetic barcode data for integration into BAS. Work includes designing, developing and documenting workflows as well as extracting, summarizing and presenting data. Development will use the workflow tool Snakemake and the statistical package R/tidyverse and will take place in Linux computers, both the high performance cluster UPPMAX and standalone systems.

Qualification requirements
Applicants should have a minimum of an advanced level undergraduate degree (240hp/240ECTS) in biology, bioinformatics or computational biology. Applicants should have documented expertise in handling data from massively parallel sequencing platforms in Linux environments using state of the art command line tools. Applicants should also have expertise in conceptual design and documentation of workflows. Proficiency in written and spoken English is required.

Other assessment grounds that would place the candidate at an advantage include experience with Snakemake or other workflow tools, R/tidyverse and other tools commonly used in computational biology such as Bash, Python and Conda. An interest in following tool development in the field and an ability to work independently to solve problems as well as interact well with other project members will also be appreciated.

Terms of Employment
Full time for 1 year, with possibility for extension. The employment is scheduled to start September 1, 2018.
