Genomics- and Proteomics-based Analyses of Antimicrobial Resistance in Infectious Disease
Subject area description
Research will focus on analyses of the resistance characteristics of AMR pathogens, to elucidate and characterize genes that demonstrate variation in their expression, through applications of genomics- and proteomics-based analyses, including quantitative analyses of up- and down-regulation of genes observed to be expressed and associated with AMR. Characterisations of AMR will be extended with targeted "knock-outs" of genes demonstrated to be associated with AMR. The microorganisms and specific AMR to be analysed include Extended-Spectrum ß-Lactamase (ESBL)-producing Enterobacteriaceae and Gram-negative non-fermenting bacteria, Carbapenem-resistant Enterobacteriaceae (CRE), Penicillin-non-sensitive Pneumococci, and multi-drug-resistant (non-TB) Mycobacterium spp.
Job assignments
Microbiological cultivation and handling of pathogenic - Risk-Group 2 - bacterial species. Design and carry out "knock-outs" of targeted genes associated with AMR, using CRISPR or transposon mutagenesis. Optimise genomic DNA extractions and purifications, applicable for different NGS DNA sequencing platforms, with focus on Oxford Nanopore Minion genomic DNA sequencing. Genome sequence determinations of AMR bacteria, using Illumina short-read DNA sequencing and Oxford Nanopore long-read DNA sequencing platforms. Genome sequence data assembly, annotation and comparative analyses. Optimise surface- and whole-cell protein extractions and purifications, applicable for Mass Spectrometry-based "proteotyping" analyses of bacterial strains. Proteotyping peptide sequencing and identification through matching to whole-genome sequence data. Genome and Proteome data analyses of peptide and protein biomarkers of AMR and virulence through extensive database searching. Preparation of manuscripts for publication in English-language peer-review journals and presentations at international workshops and conferences. Participate in preparations of applications for external funding for continued research. Supervise Research Technician personnel, students and visiting researchers.
Eligibility
An achieved doctoral degree is compulsory for a position as postdoctor at Göteborg University. The doctoral thesis shall be in a relevant area according to the specific position stated here. Since a position as postdoctor aims to give new holders of the doctorate the opportunity mainly to strengthen and develop their scholarly proficiency, we aim for those who have a doctoral degree not older than 3 years counting from last date of application.
Assessment
A PhD in the field of Microbiology with focus on microbial genomics is required. At least one year and not more than 3 years research experience since PhD degree working in the area of microbial genomics is required. Knowledge and experience in the risks and regulations for working with pathogenic bacteria, i.e., Risk Group 2 bacteria. Extensive and comprehensive knowledge of Next-Generation DNA sequencing platforms and public databases and molecular biology is required. Particular experience with Oxford Nanopore Minion long-read sequencing is required. Extensive knowledge and experience in microbial genomic DNA assembly and annotation and comparative analyses, as demonstrated by research publications in peer-reviewed journals and by presentations at national and international conferences is required. Knowledge and experience in microbial phylogenetic analyses are considered as merits. Knowledge and experience in proteomic analyses are considered as merits. Proficiency in the English language is required. The candidate will be organized and flexible with high capacity to work independently and within a group focused on microbial genomics and proteomics. Successful applications for research project funding are considered as merits.The doctoral thesis shall be in a relevant area according to the specific position stated. Experience in Next-Generation DNA sequence determinations and microbial genomics and proteomics analyses shall be documented in the form of scientific papers and presentations at national and international conferences. The applicant shall have experience in writing and publishing original scientific articles, preferably in high-ranking journals.

The employment is full time and temporary, two years, with placement at the Institute of Biomedicine. First day of employment as agreed.
