Department of Microbiology, Tumor and Cell Biology (MTC) at Karolinska Institutet conducts research and teaching in immunology, infection biology, cell biology and cancer.

MTC has about 430 active employees, including 81 PhD students, 77 postdoctoral researchers and 32 professors. Key words are multidisciplinary, bridging, translational, national and international collaborations.

Division
The Centre for Translational Microbiome Research (CTMR) started in January 2016 as a collaboration between Karolinska Institutet, Science for Life Laboratory (SciLifeLab) and Ferring Pharmaceuticals. The center builds on a deep understanding of translational microbiome research, and has established a broad technical, biological, clinical, and epidemiological platform for studying complex microbiological communities in well-defined human materials. A part of the infrastructure at Karolinska Institutet is located within the Clinical Genomics facility at SciLifeLab with access to high-throughput next-generation sequencing capacity. The collaboration forms a solid foundation for understanding the contribution of the microbiome to normal physiology and pathophysiology and opens opportunities for development of novel therapies to address gastroenterology, reproductive health and neonatology.

Duties
We are looking for a postdoc-level researcher to join the team at CTMR as a bioinformatician. The applicant should be able to take on a leading role in large-scale studies of the human microbiome in collaboration with external clinical researchers. The position involves bioinformatics and biostatistical analyses of large-scale DNA sequencing data. The tasks include analysis and integration of human microbiome data with clinical metadata to identify biomarkers in clinical patient material. Also important is the ability to program and develop algorithms for the identification and evaluation of such biomarkers.

This bioinformatics research position concerns the following main tasks:

- Leading population-based studies of the microbiome of the human gastrointestinal tract in close collaboration with clinical partners that are experts in their field, but lack previous knowledge of microbial ecology and bioinformatics analysis.
- Producing taxonomic profiles (commonly OTU tables) by combining data across multiple sequencing runs (including performing routine quality control of sequencing data) and delivering such profiles to external collaboration partners.
- Assessing and evaluating currently existing in vitro and in silico methods, as well potentially developing novel methods to answer specific research questions.

Entry requirements
Qualified to be employed as a postdoctor is one who has obtained a doctorate or has equivalent scientific competence.

You are a careful and detail oriented person who is not afraid of responsibility. You are a team player capable of close internal cooperation and interacting with external collaborators that are experts in a wide variety of fields connected to our research. You have a strong desire to deliver high quality work, on time, and have experience working independently. We expect great familiarity with bioinformatics work in a Linux environment, including documented programming experience.

In addition, applicants must have:

- Experience producing OTU tables from unprocessed amplicon sequencing data
- Experience in working with bioinformatics tools for large-scale metagenomic (DNA) analysis
- High familiarity with programming in e.g. Python or Perl
- Experience with statistical analysis in R, Python, or similar
- Excellent oral and written communication skills
- Fluency in English

Furthermore, it is beneficial if the applicant has:

- Experience of molecular biology lab work, including troubleshooting
- A medical or biomedical background
- Experience working with case/control or population-based studies (not necessarily human)
- Fluency in Swedish
